How do you play the sound of E natural on flute, on recorder?
So how do you play a flute E natural on a soprano descant recorder?

Note that if your recorder is an alto recorder, it is in the different key (F) than either the soprano recorder or the normal flute, which both are in the key of C. That may explain your confusion!
